Hello,
I use RTS not to sync folders but to show a notice if the folders have changed while RTS is running. This works fine but I also get the notification at every start of RTS although nothing has changed. Can RTS be configured not to react when the program starts?

No it can't. RTS automatically runs the command one time when it starts
