Waiting for directory

I have a few folders mapped, a couple of them are on a USB drive. All of the mapping has been defined in a single RTS batch job. When the USB is not plugged in, I am getting an error "waiting for directory". Why would the sync not work on the available folders rather than wait on the folders that are not active. Can I make the job skip directories / folders that are not available? Thanks.
