I've supported FreeFileSync, have it on my Windows install and also on my parents laptop (in their 80s they would never do a backup without it!).
I find myself using Linux more and more, rarely going into Windows. I'm currently running Manjaro and the flatpak of FFS.
Where do I put the donation key for the flatpak to detect it? Is there somewhere I can put it without hitting issues when the flatpak is updated?

The key itself (on Windows) goes into the /Resources/ directory.
I'll assume it is the same on Linux.
Not familiar with Flatpak so not sure how that relates?
FreeFileSync from Flathub is not going to be the Donation Edition, so it wouldn't even relate.
I'd think you simply have to download (& install) with the link you have for your Donation Edition.
