Just to explain my situation here:
I have an external USB drive which I sync with my QNAP NAS. Specifically - two
folders: Data and Multimedia.
Now - I currently have a sync.ffs_db file in both the Data and Multimedia
folders on both my NAS and my external USB drive. Basically - they can be
considered as identical.
Today, due to other reasons, I had to wipe all the data from my external USB
drive. i.e. the drive is now empty.
My question is: Can I now delete the sync.ffs_db files manually from the Data
and Multimedia folders on my NAS? Is it necessary to do so?

Depends on what you want to achieve. You can always delete one or both db
files. They will be recreated by FFS the next time you sync with variant
"automatic". If you do not delete them, the next synchronization with
"automatic" will detect the deletion and propagate it, i.e. delete the other
drive, too. If this is not what you want, then variant "automatic" is probably
not the right selection and you want something like "mirror" instead.
