Problem resolution: When the update was installed the Tools-Options, “Copy DACL, SACL, Owner, Group was checked or turned on by default. As the program is being run on a standalone Windows 2016 Server with only an admin account and not the individual users the error is somewhat understandable.

But, why are the settings not kept on updates?

Settings are kept. What version did you upgrade from? This would be the first report of settings not being preserved.
