I had the same problem recently. Are you accessing the SD via the phone/USB cable?
Just repeating the task worked for me, alternatively you could try putting the micro (?) SD card into a card reader.

Yes, I understand.
But with "update" I will end up with
right-side-base-folder
folder1
file1.1
file1.2
folder2
file2.1
folder3
file3.1
I.e. the files I removed within folders on the left side won't be deleted on the right side.
So I guess what I want is "update of all directories in ...
