One difference I noted between these two is that the flatpak version (apparently?) does not include command line support. If you need to run any bash script with freefilesync (for running batch files, for example), you'll have to download the site version.

Did you ever make any progress on this?
I didn't sync often, so I just solved it by using SD reader.
I recently found out that if real-time synchronization is okay, Syncthing is also a good choice.
I've been trying to sync with android over wi-fi SFTP, but the timestamps problem is awlays ...
