I'm going to take the lack of response to mean that this feature isn't included. I did a quick search and found some old posts from several years ago inquiring about the same thing.
Well, for now I've switched to SyncFolders app which has the feature. Hopefully this one will get upgraded eventually ...

I've been trying out various sync programs and after a few days of using FFS, I am very happy with it. I just can't find an option to disable hidden or system file syncing. Maybe I've missed something.
