"all those ntuser files" is the user and system registry database. If I'm backing up my user directory from the root, I for one want that backed up. You should either exclude them yourself if you don't want them, or enable backing-up of locked files in the settings.

As a random C programmer: it sounds like FreeFileSync.exe is keeping the file handle open while launching the bin/FreeFileSync_Win32.exe / bin/FreeFileSync_x64.exe. If the launcher manages to quit before the main exe accesses the file, it works, otherwise not.
