I discovered that if I put the detached window back into the FFS main window (Reset layout) and then detached it again, then FFS handles the configuration box as a modal window well.
But if I quit FFS and restart it, the next time I run it, the detached box is not linked to the main window again ...

Thanks for this new release 11.2, the vertical lines in display are not bad. But I'm a little bit sad to see that directory icons are forced on display even if I choose a "without icons" display! It wasn't the case in 11.1

Thank you bgstack15 for this clear explanation.
I did the experience again with another application with sub-windows (GIMP) and clicking on the main window brings the sub-windows to the foreground as well, so Cinnamon knows how to manage modal windows, even on several screens.

Both G:\ and F:\ are USB HDD with NTFS partition, and I do the sync on a Windows 7 system, so I don't think there is a case-sensitive or non-sensitive problem

I have manually deleted the file \Linux_config\skypeforlinux\dictionaries\fr-FR-3-0.bdic on the drive F and tried a new comparison. Surprise, FFS shows two occurences of this file!

[MoveFileEx] : Doesn't make any sense, unless the file "F:\Linux_config\skypeforlinux\dictionaries\fr-FR-3-0.bdic" somehow "appeared" *after* FreeFileSync comparison or the network driver of "F:\" is just buggy.

Another good thing in 11.1 is that the background color is now grouped by directory (and not every other file) : much better!

The most confusing element seems to be a lack of separation of item names and parent folder. The first item is "glued" together with its parent while subsequent are not, which is a remnant of the old 10.24 view. Adding a few vertical lines seems to improve the UI significantly and also simplifies ...

It's interesting to note that all the screenshots lack file icons. The 11.1 design doesn't seem to work well without folder icons. So the question is: how many FreeFileSync users turn file icons off? I don't have any numbers, but would assume that most leave them enabled?
