Need some clarification. Does a not for profit organization need to purchase commercial license, or is it fine to use the free version?

Licensing is kind of in a weird spot as of a while now. Officially from the license included in the source code:
FreeFileSync: Terms of use

The FreeFileSync standard and Donation Edition
are for **private use** only:
https://freefilesync.org/faq.php#donation-edition

**Commercial use** requires buying the
FreeFileSync Business Edition: https://freefilesync.org/faq.php#business
This also applies to government organizations.
Earlier versions of FFS didn't use this current format and the free version was GPL covered and free game. Since nonprofits can still participate in commercial transactions, there isn't a single answer for nonprofits as a whole. You could go back to an old enough version to not worry about licensing issues. At my previous job, I decided that route for our company.

The FreeFileSync standard and Donation Edition are for private use only.

Commercial use, government use, and other non-private uses require the purchase of the FreeFileSync Business Edition:

All legal entities that are not private individuals are required to purchase the FreeFileSync Business Edition (e.g., businesses, and government organizations).
This is very black-and-white. Regardless of opinion on the terms themselves, it is nice that it is clear and concise with no ambiguity.
