I had folder with around 200 sub-folders. To keep an overview on the lots of them, I restructured them.
From a list like this:
+ Folder 001
+ Folder 002
+ Folder 003
+ ...
+ Folder 195
+ Folder 196
+ Folder 197

I made something like this:

+ Group 1
| +--- Folder 001
| +--- Folder 002
| + ...
| +--- Folder x
|
+ Group 2
| +--- Folder x+1
| +--- Folder x+2
| + ...
| +--- Folder x+n
|
+ Group 3
| +--- Folder x+n+1
| +--- Folder x+n+2
| + ...
| +--- Folder x+n+m
+ ...
+ Group u
+--- Folder x+y
+--- Folder x+y+1
+ ...
+--- Folder 197
+--- Folder 196
+--- Folder 197

Now there is the Problem, that there is no database-file on the Backup-media, because it was written with older versions of FreeFileSync. (Update-mode) That means if I now start a backup of the rearranged folder, I will get doubles of all the folders which are already there, because FFS cannot find out, that they were moved on the source drive. So the question is: Is there a possibility to create the database on the destination-drive, before running the backup process, so that FFS can identify, which folders on the source drive are just moved and which ones are really new?

The simplest way to go is to delete all present Folder001 through Folder197 folders from your destination and then run an FFS sync from your restructured source to the destination.
Or, simply once run a Mirror sync instead of an Update sync.

That won't work, because there are more folders on the destination than on the source.

Hm... - that's a possibillity I may think about a little deeper... :-)

Then just delete the folders that need to be "replaced"

That not a possibility if "there are more folders on the destination than on the source", unless you exclude those other folders from your sync, e.g. via the Exclude Filter.
