When synchronizing files with the same name but different content, is there a way to copy and rename the source file, thereby preserving the destination file? (E.g. In windows, when copying files that conflict you are given a choice to "replace" the destination file, or to rename it, with an appended copy number.)

For FreeFileSync (FFS) the short answer is: no!
You can however use Versioning, that lets you retain deleted or overwritten files in a user specified location, as many versions as you want and as long as you want. And (by default) nicely organized in the same (relative) folder structure as in the directories you are syncing.

Thanks for the response. That is what i suspected. Too bad there isnt an option to put the versioned file in the destination folder instead of all in some other "target" folder. So it goes.

You technically could. The risk is that two things could happen:
1) If using mirror, those versioned files wouldn't exist on the source, thus get deleted
2) If using two-way, those versioned files get copied back to the source
What you are wanting is more suited for File History in Windows
