moved files and folder to versioning after upgrade from v9.0 to 9.2

I upgraded FFS yesterday from version 9.0 (I think) to 9.2, added a new network share to be synced and ran the daily batch job (working from task scheduler on server 2008 r2).

I have now found that the majority of files and folders have been moved to versioning leaving 18GB in the sync dir (on the srever hosting FFS) when it should be around 6.5TB and 6.18TB in the versioning dir.

The job logs were filled with errors (error 3) about not being able to create folders on the local machine hosting FFS and I can see the move action at the start of the job. (I can provide the batch code if it helps).

The user account controlling the action is the same used by BackupExec to run our backups to tape and it has worked perfectly so can't see this being a permissions issue (the user account is a member of the backup group in AD).

I am currently copying back the files and folders but need to make sure that this works before I can trust it to run on automatic again.

Any help would be greatly appreciated.

I would start by looking at a single error message at a time, e.g. start with the first one and try to find out what it is about. After this is done, the next steps will become clear.
