Update 3: I checked the properties of the folder in external drive in Linux. It showed that the total size of the contents of the directory is 19.1GB (92.927 items).
Update 2: chkdsk found no problems in any of the disks.
Update 1 : I have checked using WinMerge the two folders. WinMerge lists same files as "only in left" and "only in right" like FFS. When I compare individual files via WinMerge, it says the two files are the same! But still it claims that it is "only in left" and "only in right".
I have also manually checked SHA-1 hashes of some files. They are identical.

This is a very strange situation. I have been using FFS for a long time, this happens for the first time to me.
I have two folders, one in a external 4TB drive, one in local SSD drive. I created local folder by copying external folder via Windows native copy. However there were some errors being showed during copy, so I clicked "skip all" during copy operation.
I checked the properties of both directories in Windows to make a size comparison; it showed that they are 3-4 GB in size (each). But actually there are 16-17GB in size (each). This surprised me.
Today I decided to see what are the differences between such folders and make them equal. So I ran FFS with the option of "content check" and compared these two folders.
FFS listed many files in the folders, and it seems all of them are the same files, with same dates & times, same file names and same size. FFS shows in the bottom bar that there are 6.000 files (3,40 GB) on the left and 5.903 files (3,40 GB) on the right are different. FFS suggests me to copy same files from left to right and from right to left.
I don't know what to do next... What is going on here, do you have any idea?

Thanks for your help. It works and actually removes all identical files from the different file list.

just make sure you sort by date or size and exclude only the files..

I would like to make an update. I figured out the reason of this problem. It is lack of standards between operating systems regarding file name encoding. This folder was synced between Windows, Mac and Linux machines. They treat file names differently and this apparantly causes such confusing results. To human eyes it may seem that two files have the same name, but in fact, to the machine, their names can be different. Thus FFS thinks such files are not equal.
