[BUG] Not matching files by path

This software almost deleted a huge part of my files.
Please double check your file matches before clicking the Synchronize button.

If I hadn't checked manually by scrolling through more than 1 million files, I would have lost a big part of them.

I was about to donate when downloading the software, but it's a good thing that I decided to check for myself if it actually works.

Use case (on Windows):
1. Used Total Commander to copy all my files from D:\Work to J:\Work
2. Renamed D:\Work to D:\[BKPONLY]Work <- this is being backed up to a NAS, so I was just looking for a way to sync my J:\Work drive to D:\[BKPONLY]Work drive so that i can work in J:\Work and have my files synced to D:\[BKPONLY]Work which will then be backed up (archived, incremental) to a NAS. This would be a way to have 2 backups for my work, one highly available and one in incremental backups.
3. Installed FreeFileSync
4. Selected "File time and size", "Mirror" and clicked "Compare"

Expected behavior:
a) Files in J:\Work are all matched to files in D:\[BKPONLY]Work (excepting new/deleted files)

Actual behavior:
a) Some of the files in J:\Work are matched to files in D:\[BKPONLY]Work, but some are not. Some files are displayed as deleted from J:\Work even though they're there: see the image, it shows the files are clearly there using windows explorer.
b) Some of the files in J:\Work that already are in D:\[BKPONLY]\Work appear as deleted from D:\[BKPONLY]\Work

Using Ctrl+F and searching for "Fonts\Google\Roboto" only finds matches in the right pane - D:\[BKPONLY]\Work even though the files are also in J:\Work, as can be seen in the attached image.

As can be seen in the attached image, a lot of files are marked for deletion. Overall tens, even hundreds of thousands of files are marked for deletion out of a total of 1 million.

Not sure if this software is actually reliable for syncronization. I've tried rsync on windows but it's very very slow when it comes to large number of files. So I'm still looking for some software that can actually do this, sync 2 directories.

Oh, and please know that the directories are almost identical in reality, just a few files were modified since copied everything on J:\
Also, I have added the correct paths in FFS and some of the files/directories are indeed matched by path.

There is no folder "J:\Work\Work\Assets\Fonts\Google", so the preview is correct. What will happen is that
"D:\[BKPONLY]Work\Work\Assets\Fonts\Google" will get deleted and instead a new folder copied as "D:\[BKPONLY]Work\Assets\Fonts\Google", so all good.

@Zenju there should not be D:\[BKPONLY]Work\Work\Assets\Fonts\Google either. There is no such directory. The actual directories that do exist are:
D:\[BKPONLY]Work\Assets\Fonts\Google
J:\Work\Assets\Fonts\Google

Hold on, rsync is still running and putting crap in a new D:\[BKPONLY]Work\Work dir
Sorting that out and rerunning FFS. Will get back with details. It seems like the rsync stuff wasn't working correctly.

@Zenju: The issue was resolved after the extra unwanted D:\[BKPONLY]Work\Work was deleted. This directory was created by another software due to a default configuration issue.
After I deleted D:\[BKPONLY]Work\Work, I scanned again with FFS and this time there were no issues.

This is NOT a Bug. This topic can be closed.
