I have two entries in my saved configurations that as soon as I click on them say "does not contain a valid configuration".
As this happens as soon as I try to highlight them I cannot get access to such commands as "delete" so I cannot remove them. Is there anyway to get rid of these configurations?

Can you move them from where they are stored?

Without using the context-menu, are you able to use the shortcut key, Shift+DEL to delete the unwanted Configurations?
(That Configuration data is stored in GlobalSettings.xml.
Can't hurt to have that file backed up.
And if you were to gingerly edit it (with a text editor, with FFS closed)...)
Would be interesting to find out just what is causing that message to turn up?
(Can't hurt to have backups of your .ffs_* files.)
Might you have (manually) renamed .ffs_gui to .ffs_batch or the like?
When you (left) click on said configuration, does it show the expected directory pairs & settings?
