I believe I found a bug while doing my "Equal File List" - "Permanently delete highlighted files" process.
Let me show you, please ...

I'm doing a "Compare by file size"
Image

My 3 Subdirectory (the focus of my working directories) are:

Also please note that my view settings for the compare window are ONLY the "EQUAL" files view:

Next I take note of the count in both the bottom "Equal" indicator
Image

And the "Overview window"
Image

I note in the overview window that the files are "0" (Zero) bytes

Then I take note of the total of 2 (two) files in 2 (two) separate directories, which concludes that there is one zero byte file in the left-hand Relative File List.

/Samsung_One_TerraByte/USB/SANDISKBACKUP/Backup/WINDOWS/Debug/
filename: oakley.log.sav

•I highlight the above file
•right-click my mouse on the blue high-lit file
•the menu pops-up
•I select from the command drop-down list "Browse directory"
this new window pops open to show/confirm my selection(s) as a valid 0 byte file:

with the right-side list Relative File List, I repeat the same above steps on the separate file also named:

/Samsung_One_TerraByte/USB/FromSanDisk/Backup/WINDOWS/Debug/
filename: oakley.log.sav
Image

Now, before I delete the files, this is my full window view as a reference screen saved to show "Before"

Image

I again, select one of the blue highlighted files in the list, I then type "Ctrl + Delete" (without the +) on my keyboard and a new popup window Warns me of my action:

I click the "Delete" button.

Should the bottom "Equal" count button and the "Overview" "Items" column show a count of "1977" ?

I deleted these 2 files, so if my college math is incorrect 1979 - 2 = 1977

The "="-field shows the files that are equal between the left and right side.
Or in other words, there are 1979 (after deletion: 1978) left-right file pairs that are equal (e.g. in date and size) between the left and right location.
This is likely why the author choose to use "Item count", instead of "file count".
Your deletion deleted a single left-right file pair (=1 item), so the item-count is reduced by 1.
