The files are the same including their datetime stamps and sized.
However, Freefilesync reports them as different and offers to sync them.

What does FFS say the difference is? Timestamp, size?

A Set of files in a particular subfolder are all shown in the source folder but shown as absent in the target folder and set to be added to target.
A physical verification shows that target folder has all these files with same names, sizes and dates.
Interestingly, other syncing software such as Beyond Compare and Total Commander shown the target files and hence no differences.

Are you sure you have your folder pairs set up correctly?
Check your target disk & see if you don't in fact have (at least some) duplicates there - under different trees (with FFS writing to a different tree then what you are using with BC/TC).

You can also right click on the right pane of FFS and "open in explorer" to verify FFS is actually pointing to the correct location. As therube said, you probably have FFS pointed in the wrong spot
