I suppose you now have FFS run a *.ffs_batch sync configuration.
If you save your sync configuration as a *.ffs_gui sync configuration.
When you have FFS run a *.ffs_gui sync configuration, it always opens in the FFS GUI.

The info you refer to is only saved when you close/terminate FFS in a regular way.
If you kill FFS in a non-regular way, e.g. via the task manager, or by a reboot, that info is not saved.
Likely, running an installation of a new/other version of FFS while FFS is still open also qualifies as such.

By deleting the content of Documents and Pictures in your left-side location after the sync, you create the problem yourself. FFS does not forget to report that Thumbs.db is not synchronized,
Thumbs.db is simply one of the default entries in the Exclude Filter, as it does not make sense to sync that file (just like e.g. desktop.ini files).

Your screen-shot shows your 3rd left-right pair uses the E:\BackupW11b location.
You should replace E:\BackupW11b by E:\BackupW11b\MyPhoneExplorer.
Then you avoid overlaps between your right-side locations, and thereby also the unintended deletions.

This is a just warning.
If you continue, FFS will perform as intended, except for moving deleted files on your phone to a recycle-bin. Instead those files will then be permanently deleted.

You can use Macros,
also in the definition of your left and/or right base location.
If you define a right-side base location that does not exist yet,
FFS will ask if it should create it for you.

Simply select the Update sync variant in the Synchronization Settings (F8)
The Update sync variant leaves files that pre-exist in the right (destination) location intact, if those files do not, or no longer exist in the left (source) location.
