This sounds like you run your batch job under different user credentials than when you run the job manually.If I run the job manually from the FFS console or via the scheduled task, it sends me the email when it completes. ...
But if the task runs at 1am by itself, it doesn't run the command.

similar to a Windows xcopy command with the /t option

Assuming you do not checkmark "Use database file to detect changes":
A Mirror sync will overwrite a right-side file that is different (in size and/or date) by the left-side file, even if the right-side file is newer.
An Update sync will leave a newer right-side file intact.
