Hi, probably something easy that I'm missing here as a new user.
I have directory that shows 1100 files in File Manager.
In FFS I only see 240 files when looking at the same directory.
Is there some setting I'm missing?
It also doesn't show any directories in that window.

By default, FFS only shows the items for which it proposes to take sync actions.
See e.g. viewtopic.php?t=12101#p47081
You are likely presently not showing items that are equal left-to-right (Action= Do Nothing)

Plerry, thanks, that looks like it is probably the case. Would be nice to be able to show all as an option just to see what is there overall for confidence that you're looking at all the files you'd normally see in File Manager etc.

You already can.
Apart from toggling the visibility of each of the compare result categories via the icons mid-below the Compare results, just above said icons it also tells you "Showing X of Y items".
X is your amount of items showing in the Compare results, the visibility as toggled via the different icons.
Y is your total number of items, comparable to what you would see in File Manager.
There can however still be differences. See here.

You can also toggle it to show all "equal" items and then save that as the default view
