Does not find files in folders

Today i come across something odd, I bought a new drive and wanted to back up the old one. Everything looks fine. But after i deleted some folders on my old drive and wanted to sync, it does not show that the files missing. It look something like this:

File explorer:
Oldrive:\Mainfolder\Subfolder\folder with the folders\folder 5

NewDrive:\Oldrive\Mainfolder\Subfolder\folder with the folders\folder 5
NewDrive:\Oldrive\Mainfolder\Subfolder\folder with the folders\folder 4
NewDrive:\Oldrive\Mainfolder\Subfolder\folder with the folders\folder 3

FFS:
Oldrive:\Textfile #visible
Oldrive:\Mainfolder\Textfile #does not show up

So it does not show anything what is not in root, cause even in 1 folder deep it will not show up.
I tried to go to the 2 folder directly, and when i sync they show up, but if i navigate out to root, it does not show up, despite it was there before.
I found this on 13.x and updated to 14.3, but problem still persist, nice DarkTheme tho.
