It seems you are using the "Recycle-bin" variant as the "delete files" method.
This is exactly the same as when using the (Windows) Recycle-bin from e.g. Windows Explorer.
It is messy!
If you like to have the same folder structure for your deleted files as in the sync-locations,
you need to use the "Versioning" variant. Then you can user-define the location to which the deleted files are moved, and unless you specify that differently, the exact folder tree structure will be retained.
If you use the "Replace" naming convention, only the last deleted file will be retained.
If you use the time-stamp naming convention all deleted versions will be retained; the latest deleted version without a time stamp, all earlier deleted versions with a timestamp in the file-name.
