You must be using "mirror" sync option
Nope definitely using UPDATE
You are mistaken somewhere then. It is impossible to have any items marked for deletion when using the UPDATE variant.

im a bit ocnfused as i thought this was the can but now in 13.1 I see a rubbish bin icon in the bottom of the comparison window and even when I turn that toff I still see files listed for deletion when I hit the sync button.. this is worrying. I'm afraid to actually do the sync..

ahhh ive been directed here after just asking the same question. sorry for the double ask..
well yes, it might not be part of "normal" sync process but I found Goodsync is happy to be broadminded and let its users do MOVEs as well as syncs...

i basically would like to use freefilesynce to do a complicated multiple folder move..
