The data associated with an application will usually have a specific file extension, e.g. .doc for Word documents.

I don't think that it is possible with FreeFileSync.
The simplest solution is probably to just delete the files using the command line after FreeFileSync has run, or rather than use FreeFileSync, just move the files using the command line.

I'm still seeing this error with the files that I download with uTorrent. FreeFileSync successfully creates the .ffs_tmp file (I checked the file with a hash, and it was identical to the original), but then seems to run into problems when it wants to change the file name and set the last modified ...

What you describe should be possible if you can get FreeFileSync to compile and run on those systems.
But for something as simple as you describe, why wouldn't you just use rsync to synchronise the files and cron to run rsync on your desired schedule. Both rsync and cron and already in Raspbian ...

I just tried copying these files manually to the target location and then running a second synchronisation on them. Synchronising from the second location, even though they are still read only, completed without problems. So it looks like it is something to do with the way that uTorrent creates the ...

Did anything ever happen with this?
I see this error when I try and backup the LibreOffice installer files that I download with uTorrent. I've checked the properties for these files to see if they are NTFS Sparse (see above), but there was nothing obvious there to say that they were.

If you're running using an administrator account you can set FreeFileSync to copy locked files.
If not, you'll need to exclude the logs from you main back up and set up a separate back up to just do the logs. As you're already running things in a batch, hopefully this won't be too much hassle.

Thanks Zenju!Yes, it's a show-stopper bug, but it only occurs in a specific scenario (Windows XP + task scheduler) therefore it's not important enough for a new FFS version, but so easy to fix so that there is no need to wait for 6.5.Zenju

I have had the same problem with FAT32, both windows and linux (ubuntu 10.04).
Would the same fix work? And most important, does this fix have any collateral effect?
I mean, setting a large file time tolerance looks like a potential problem (i.e., new files not being copied).

In Windows you can use forfiles to delete files older than x days. For example, I use:
