Are those 4 folders really folders, or are they actually links?
If these folders are links, you might need to set the Symbolic Link handling to "Follow"

Just specify in the include-part of the file/folder filter
which files or file-types should be included.

You describe you use the Update-mode, your (difficult to read) picture shows you use a Custom-mode that, apart from how to handle conflicts, is identical to the Update-mode. In either case, any files existing on the target-side that do not or do no longer exist on the source-side will not be removed...

It warns you that there is a (partial) overlap between your folder pairs:
